Black Lough is of special scientific interest for its wetland flora and fauna. It is a diverse site with areas of good quality fen, swamp and freshwater communities. Additional diversity is provided by wet woodland, scrub, wet heath, neutral grassland and acid grassland.

A wide range of wetland plants occur, some of which are scarce. In addition, the invertebrate community is important for its overall diversity and includes species which have a restricted distribution within the United Kingdom.
